Windsor was third out of the pool behind Josh Stapley and Nick Hosking but made the most of his strong bike leg to power into the lead.
That lead was extended by Windsor over the final leg, recording a time more than a minute quicker than anyone else over the run.
Windsor finished the race in a time of 52 minutes and 38 seconds. Stapley finished in 55:35.
Stephen Jackson (56:04) made a big move through the field to finish in third, after emerging from the swim leg in 10th position.
Meanwhile Watts led her race from start to finish.
The signs of a strong race were there from the start as oonly Stapley (7:10) finished the swim leg in a quicker time than Watts (7:47).
However, Brianna Adams (8:26 swim leg) kept Watts on her toes.
Watts took the pressure off thanks to her strong performance on two wheels, before extending the gap on the run to win in a time of 58:07.
The battle for the minor placings was fierce. Adams (1:12:51) managed to hold off Chelsea Strong (1:14:02) for the runner-up spot.
Short course races were taken out by Danielle Patterson and Andrew Knox.
