The talented 14-year-old led out of the water, clocking the overall quickest short course swim time of four minutes, eight seconds for the 300 metres, but was overtaken on the 16.5 kilometre cycle by Rodney Lovett.
It came down to the 2.5km run, with Nelson catching his rival and going on to cross the line in 45:47 to take the round two honours. Lovett (45.58) was second with Danny Weal (47.43) third.
“It was really tough, but all the training paid off,” Nelson said.
“It was quite nice in the water it wasn’t too cold today. The cycle was tough, especially going up the hills on Eleven Mile Drive, I was trying to keep up with people [long course competitors] flying past me, but I was pretty happy with my result.
“The run was tough, but it was great to come out here and do this race.”
