Hughes, who is celebrating his 29th birthday, has compiled a patient 83 not out off 201 balls for the Blues to reach 2-164 at tea on Friday's opening day.
Hughes and No.4 Kurtis Patterson (40no batted throughout the middle session after the home side were 2-75 at lunch.
The pair have put on 98 runs for the third wicket.
Nick Larkin (19) and Ed Cowan (1) fell in quick succession, leaving NSW at 2-66, as Daniel Worrall and Nick Winter broke through for SA.
Second-placed NSW are seeking to bounce back from a defeat last weekend which knocked them off top spot on the Shield ladder.
