"The results of the presidential election published by (the electoral commission) do not match those collected by our observer mission," the church said in a statement on Thursday.
Opposition leader Felix Tshisekedi was announced the winner around 3am local time on Thursday.
However fellow opposition candidate Martin Fayulu said the vote was rigged and vowed to challenge it.
He called the results an "electoral coup" engineered by outgoing President Joseph Kabila to deny him the presidency.
Tshisekedi's camp has acknowledged contact with Kabila's representatives since the election but said it was aimed at ensuring a peaceful transition and denied there was a deal.
The church did not say who it thinks won, but diplomatic sources say the church believes Fayulu to be the true victor.
